Your son may be fine now. Often the pain of Sever's Disease is a result of growing while being fairly active. If he has been pain free for 3 years, he should be able to switch his shoes. However, should he become inflamed at the heel again or sore anywhere else, I would take him to get orthoses made. Often the pain returns as a result of a biomechanical abnormality of the foot. If you're unsure whether to get a different brand of shoe for him, go see a pedorthist or podiatrist for advice on the footwear before getting a new shoe.
